Ali Daei's squad dominated the match in terms of ball possession, but failed to create that many chances as the hosts seemed determined to end the game in a draw.
Osasuna's Javad Nekounam and Masoud Shojaei, whose side defeated Espanyol on Sunday thanks to the former's late strike, were not among the players traveling to Kuwait City.
The winner came when midfielder Maziar Zare' converted a penalty only 6 minutes from time, after Mohammad Reza Khalatbari was fouled on in the 18-yard box.
Iran manager Daei made 11 changes at half time in the Monday match, which was largely viewed as a test for the Iranian squad with five days before the crucial match against Saudi Arabia in Tehran.
Iran, having won its last two friendly matches 1-0 thanks to two pentalties, will now hope for a better result against Saudi Arabia in Azadi Stadium on Saturday at 19:00 local time (14:30 GMT).
